I´m using WinAmp (2.x) with a (docked) playlist window and discovered that both windows (WinAmp main window and playlist) are shown as two separate windows in the stack.
WF will correctly display both windows if one of them is selected, so there is no need to show both in the stack.
I haven´t tried to hard but I suspect this behaviour on most windows showing a child window also.

Hopefully, a future version of WinFlip win include the oppurtunity to exclude windows, so you will be able to decide if you don't want certain windows displayed whilst flipping.
